Question about Pports and Traveling in Europe?

I am traveling to Czech Republic, but I stop over in Germany. Will my pport be stamped in Germany even though I stay in the same terminal? I ask this not because I care about collecting stamps, but because I have a connecting flight about an hour after I land and want to be prepared to rush through Customs and catch my flight if I have to. Thanks
