Wouldn't 9/11 conspiracy theorists have concluded that it was a conspiracy regardless of who was President?

They would have yelled "Conspiracy!" no matter who was President, yes. However, there would be a few who currently believe it who wouldn't have jumped on the bandwagon, and there would be a few more who don't believe it who would have taken their places.
